Can the Earth be Used to Filter Salt Out of Saltwater?

With several high, dry deserts on Earth it would be useful if their natural elevation features could be exploited to filter the salt out of seawater piped in to make sweet water. I have no idea if deep Earth filtration would remove the salt from water. Its simply an idea I haven't time to research but wanted to note before moving on.
Experimentation would need to be in a laboratory to learn if salt crystals can be removed from H20 flowing through several miles of various sorts of sub-surface dirt, rock, gravel and etc. One might also want to discover what the optimal sort of water trap would be to consolidate salt for other uses.
Plainly a field test would need to very careful. If Afghanistan had fresh water piped up from the Indian Ocean and simply released salt water to flow downhill into the groundwater of India or Pakistan fouling wells that would be very bad. On the other hand, if the salt was removed early on and fresh water emerged downhill or at least was available to wells in a higher water table that would be good.
